I agree ground should cover as much of the board as possible. I try and get at least a 75% coverage for my boards. I had a design where I screwed up the gerber export and the ground plane landed in no where (All ground pins were connected but there was no ground "fill"). The board worked most of the time, except when the battery was abit low, then I would see brown outs.
Maybe try running a wire directly from the ground pins of the AVR to your regulator ground, just to see if you ground is too thin.
