I am used to the need of having the complete AVRstudio4 to program with AVRISPmkII. I 'think' avrdude needs only stk500.exe for AVRISPmkII. I also have a Kanda AVRISP-U. That works standalone, just tell it where the hex file is. I think that would be a perfect solution for you. But beware: that programmer has no updates for recent AVR's like Xmega.
