Just wanted to share this in case anyone else runs in to this problem, its been bugging me for days.
When connecting to any SPI slave device, such as an SD card, your SS pin must be configured as output and set high,
even if your not using that pin as CS/SS, or the AVR will go into slave mode.
This might be mentioned else where on this forum but I haven't found it, worth repeating.
