I am also thinking in this direction , FTP file upload to sd after the sms kickstart and then to do the bootloader flash update.
Thing is I have tried a bits of code but not a complete process like you have working .
I am interested in the FTP part for a start - I assume it is over GPRS since you also start the loop with a sms .
Would you be interested to share some of your hard work or at least shed some light ( very bright ) on my way?
I have a SIM 900 gpts unit with a m328 cpu as a separate unit that I can / want to use . This then can also trigger the bootloader in the M128 / 16 MHz.
I am very impressed with the file / flash update over the air - there a lot of clever programmers out there .
