I don't know if this helps, but I had almost the same problemes with a home made MSI installer file. Several OCX couldn't be registered correctly.
In the end I just changed the installer into 2 files. One that copied the files, the second one that registered the files. I never really found out why, maybe a timing problem, who knows.
